Hi Jindrich,
according to the log 2 out of 3 tests in texk/lcdf-typetool fail:
tests/t1.test: subtest t1reencode/asc
tests/ttf.test: subtests ttftotype42/file and ttftotype42/term
and in all cases the "/XUID [...] def" differ.
Form your log I conclude (please confirm):
s390-ibm-linux-gnu
gcc which version?
bigendian
32-Bit (i.e. pointers and long are 4 bytes)

Some comments and questions:
ascii or ebcdic?
This is the same as i386-linux except for endiannes and perhaps ebcdic, thus
the diffs could be due to one of those.
You use --with-teckit-includes=/usr/include/teckit. This is only required
when the teckit headers are under /usr/include/teckit/teckit.
You apply some patches. Patching should not be necessary because it should
be possible to do everything via configure options and/or env vars.
You use prefix=<some_path>. Why not use prefix=/usr and
DESTDIR=<some_path>, this would automatically create correct symlinks from
bindir to texmf{,-dist}/scripts.
