Just to conclude this thread, John Collins implemented some changes in
epstopdf to detect Msys vs. Cygwin vs. native Windows more reliably, and
behave according. I've released 2.34 with these changes; it's in TL now.

Thanks to Pablo and Ken for testing and especially to John for writing
the code. --karl
