i use windows (2000 and xp) as well as linux and if your tex is configured 
right, there is no difference in speed (after all, tex is not doing that much); 
there may be differneces due to caching of files (on both systems the first run 
is slower than successive ones); on windows, some jobs may even be faster (like 
runtime metapost/tex processing) due to the fact that kpse stays in memory

so, if you run into 10-100 slower jobs on windows, there must be something 
terribly messed up in your setup

we run pretty complex (and huge) books here but they seldom take the 
months/many-hours you mention
