Either, both, whoever finds it useful.
It was originally created because different TeX distributions at the
time (1994 or so) had wildly different runtime directory structures,
including everything in one big directory. A need was perceived to make
them consistent, as much as possible. So we tried to codify existing
practice and come up with a scheme that everyone could implement.
I recognize your argument about the extra `base' subdirectory not
matching existing documentation. On the other hand, other humans (as
well as programs, as we know) might be equally surprised by having an
underlying format not in a base directory. (find -name base ...)
I don't know what the answer is.
