I did not look into the sources, but it seems that microtype.sty tries
to support very ancient versions of pdfTeX. 

There had been a change in in character protrusion code (proposed by
Don Knuth) but this was years ago (version 0.13 or 0.14).

I suppose that microtype is quite useless with these old versions of
pdfTeX because people had to create all the tfm files for font
expansion manually before the \autoexpand primitive had been added.

PdfTeX is quite stable.  I use it for a couple of years and I did not
have any problems.
