    Also don't really know about the .cnf/.cfg files, but I suspect  
    they're hand-maintained in Master/texmf 

context.cnf comes from context.
updmap.cfg I regenerate from time to time.
mktex.cnf (and texmf.cnf*) is maintained by hand in Master.

    The "texmf" that gets created by the makefile (in Build/source/inst
    by default) isn't really used as such, 

Correct.  I manually diffed/synced-where-possible between the "make
install" tree and the Master tree a couple weeks ago.
