I think that LyX uses Tex only for the final typesetting.  For the
on-screen display while editing, with it's WYGiWYM approach, it uses
other ways to display math.

I don't use LyX myself, and I cannot tell for which parts it uses
fontconfig (on Debian, it isn't linked against fontconfig directly,
anyway, it uses it indirectly via its QT dependency); anyway it also
uses preview.sty.
