It won't prevent LaTeX macros packages who depend on the backend, like
hyperref, to check at the macro level if you are running XeTeX or not.

The best way to solve your problem is to install ifxetex:

tlmgr install ifxetex

However, you're right that ifxetex should probably be included in some other
collection like collection-latex, where things like hyperref are, to avoid the
need for the user to install it manually.
