Maybe there still was an old texmf-var without the extra files and
directories under texmf-var/fonts? If you remove the texmf-var tree
then it tl-portable should regenerate it, including the extra files
under texmf-var/fonts.

Apparently, editing fonts.conf was a remedy to a problem you don't
have. So much the better.
