Probably this would make life easier!

For the .etx files, yes, but the .enc files are needed at runtime as
far as I understand it.

Not in tex/, but they are in fonts/. So you will end up with multiple
copies/versions to potentially confuse dvips/pdftex etc. Won't that
create problems?
