I can confirm that you need to have your texmf in ~/Library (or at
least a link to it) for typesetting with MacTeX. (I install
MacTeX, then keep it up-to-date with tlmgr, but clearly the
defaults set by the MacTeX maintainers persist.)

These settings are in /usr/local/texlive/2011/texmf.cnf; a
tl-install installation does not include this file (so the
defaults apply).

This file also sets TEXMFVAR to ~/Library/texlive/2011/texmf-var
and TEXMFCONFIG to ~/Library/texlive/2011/texmf-config.

P.S. Alan's message was helpful, as I was setting up a new Mac and
having to move some of my configuration over by hand, and was
wondering why I had my texmf in ~/Library, having set it up
long, long ago (and having a link in my home directory that I
actually use to get to the contents).
