No. There is a reason this warning is there, and it is to warn people
that having multiple (epsecially old, not here though!) tex programs
hanging around will give a bad outcome.

This warning has a reason, is correct, and thus will not be removed.

BTW, how do you switch between MikTeX and TeX Live?
