Sure.  I actually didn't have tds.zip files in mind.  What I suggest
is a flat hierarchy on CTAN like

  packagename/{doc,source,tex,tfm,...}

The CTAN team assumes that users want to browse the files.  But web
browsers display only files with particular filename extensions and
offer to download everything else.  So it's useful to have browsable
and unrecognized files in different directories.  In this case you get
the information where an author wants to have his files installed for
free.

Admittedly, I never used the CTAN web interface for accessing anything
but documentation.  Browsing anything else is nearly impossible. 

I suppose that even if an author provides everything in a single
directory, the CTAN team sorts out the documentation, at least.

Good to know.  It saves us a lot of time because our svn repository
has been TDS compliant from the beginnig.
