it's difficult to diagnose a bug within your document without knowing
basic facts about it.  what documentclass are you using?  what does
the code look like?  what does the output of that curious snippet
above (i mean \appendix\section{}) look like?  are you using
amsmath.sty and the \numberwithin command?

my guess would be you're using report.cls (or a relative) and
confusing yourself with it.  (report is a weird class to use for a
paper, anyway, but who would guess that without -- shock -- looking at
a textbook ... or online guide ... or at least a help file.)
