1) how about \includegraphics[options=values]{plot.eps}

  I only use Matlabs pdf output in pdflatex, howerver this should work
in general. 
 
2) looks like you have no \chapter definition in your \appendix, or you
need to 
   redefine the \theequation display, looking like
\renewcommand{\theequation}{\thechapter.\thesection.\arabic\c at equation}
   to something appropriate for your LaTeX2e-class.

	I'm assembling a report that is due on Friday. I need to know
how to insert MATLAB plots into the Latex document.

	 

	I would also like to know how to get equations in APPENDIX A to
start with an A; now they are starting with .2.3 for the third equation
in the second section of APPENDIX A for example. I have Jane Hahn's
Latex for Everyone reference guide.
