footmisc para option isn't the only one; there's also manyfoot, which
is designed to provide different streams of footnotes (i.e.,
independent sets of numbers).  iirc, each different stream has
formatting instructions to go with it.

it rather sounds as if you would do better with different streams of
footnotes (one for the micro-annotation of the texts, one for more
general footnotes, etc.).  but then, i don't do critical editions, so
i may be barking up the wrong tree altogether.

the problem with switching between para and normal footnotes is tex's
asynchronous output: one could only (safely) do it at a \clearpage (or
similar) command.  otherwise i'd offer to look at footmisc for you
(i've got one or two upgrades i want to put in there anyway...).
