I think you need to put a beamercolorbox in the footline of width
\beamer at sidebarwidth:

\documentclass{beamer}
\usepackage{beamerthemesplit}
\usetheme{PaloAlto}

\setbeamertemplate{navigation symbols}{}
\makeatletter
\newlength\footwidth
\setlength\footwidth\paperwidth
\advance\footwidth by -\beamer at sidebarwidth %
\defbeamertemplate*{footline}{PaloAlto}{%
   \leavevmode

\begin{beamercolorbox}[wd=\beamer at sidebarwidth,ht=2.5ex,dp=1.125ex,centered]{title
in head/foot}%
   \end{beamercolorbox}%
   \begin{beamercolorbox}[wd=\footwidth,ht=2.5ex,dp=1.125ex]{footline}%

\usebeamerfont{footline}\hfill\llap{\insertframenumber/\inserttotalframenumber\hskip0.2cm}%
   \end{beamercolorbox}%
}%
\makeatother

\title{Test}
\begin{document}
\frame{\titlepage}
\end{document}
