Well, there _is_ a button in TeXshop (probably itexmac too) to clear
out .aux and other files --- if memory serves, it can be customized to
add extensions.
Does latexmk manage these? Really, it's a trivial thing to script....
FWIW, this is one of the things which could be nicely handled by having
a standardized .tex ``bundle'' format (like to .rtfd).
There's been some discussion of it in the past, but it tends to get
bogged down in implementation details AFAIR.
